The holes for most cam locks can sometimes be 1-2mm deeper than the cam itself, however this shouldn't be a problem as the way cams are designed it shouldn't matter if they are pushed all in way in or just flush with the surface as they have tolerance within the cam itself.
I suspect your problem is because you are not inserting them correctly to begin with. If you look closely at the cam you will notice either an arrow or small triangle. This arrow/triangle should be pointing towards the edge of board, or more precisely it should be aligned with the exit hole in the board where the dowel will enter. If it is not aligned correctly before you try to join the boards then it will cause you to fiddle around until it is.
